If you have upgraded recently without rebuilding your profile, you might try copying your bookmarks (~/.mozilla/firefox/?????/bookmarks.html) somewhere safe, and then cd .mozilla; rm -r firefox. ????? above will be a different directory name on any system. The restart firefox, shutdown again, and copy back your bookmarks to ~/.mozilla/firefox/?????/bookmarks.html (this will be a different directory name that the original one).
