It's only asking you to choose which to use for app-misc/tracker, not
globally. Just change the USE for that individual package.
echo "app-misc/tracker gstreamer -ffmpeg" > /etc/portage/package.use/tracker
or
echo "app-misc/tracker -gstreamer ffmpeg" > /etc/portage/package.use/tracker
