I read that document a while ago.
It says I need :
1) gentoo-sources 2.6.29 + : I'm ok, my version is 2.6.29-r5
2) xorg-server 1.6+ : here I'm too old. I have 1.5.3-r6. however, emerge says that 1.5.3-r6 is the latest available....
3) xf86-video-intel 2.6.1+: I have 2.6.3-r1.

Do you think it wold be a good idea to upgrade xorg, even if emerge says I've the latest available version?

That diference definately explains poorer 3D performance in gentoo compared to ubuntu. IIRC GEM is a very new feature in the 2.6.29?? kernel, so at a minimum you'll need to enable it in your kernel, to be able to use that feature. There may be other things you need as well....
 
You'll probably want to run the very latest version of the intel driver, to try it, add the following to /etc/portage/package.keyword;
x11-drivers/xf86-video-intel ~x86
if you're running 32 bit or
x11-drivers/xf86-video-intel ~amd64
if you're running 64 bit, then emerge it again
