   How do I properly clean up this problem with emerge?

remove that from world file and the directory from /var/db/pkg and then re-
emerge gnupg.

Seems that I was able to do

emerge gnupg
emerge -C gnupg
emerge --depclean

and now revdep-rebuild -ip is clean.
