You can install just one or both manually (i.e. the normal process as described on Sun's site, not using portage) and the jvm will work fine like it does everywhere else. However, you may run into issues with java-config and apps not detecting 1.5.0.12 as the gentoo-specific symlinks are not rpesent. Try it and see.
