The ebuild installs the files differently than it did and webapp-config is used for the "install". When the emerge is complete, the cgi files are installed into /var/www/localhost/cgi-bin and are owned by root. There is also a directory /var/www/localhost/htdocs/apcupsd/, but only the webapp-config files are in there. When I try to access upsstats.cgi with the same path I used to use, I get "URL not found". The HOWTO discusses the configuration as was done in 3.10, not with webapp-config.
