I just found out about sunrise overlay and I've added a few overlays
into my tree.
Seems that eix doesn't know about it. How can I inform eix about it?
when I do a update-eix --dump I do see that I didn't exclude any trees.
Eix however, does know about my overlays in /usr/local/portage
and yes, I did put in source /usr/portage/layman/make.conf in make.conf

Did you add them with layman? eix doesn't understand the "source
/path/to/layman/make.conf" line in /etc/make.conf. I found the simplest,
if kludgy solution is to copy the contents of the layman/make.conf file
to the end of /etc/make.conf. As long as you don't go changing overlays
every five minutes, this shouldn't be a problem.

There is a bug open about eix not knowing the source command.
bugs.gentoo.org/132874
It is already committed in the subversion.

A simple workaround is to just not use the source command, edit
/etc/layman/layman.cfg:
make_conf : %(storage)s/make.conf
change that to /etc/make.conf
