A recent emerge -upD world shows this (among other things):

[ebuild  N    ] sys-devel/automake-wrapper-1
[ebuild  NS   ] sys-devel/automake-1.9.3
[ebuild     UD] sys-devel/automake-1.5 [1.8.5-r1]
[ebuild  NS   ] sys-devel/automake-1.8.5-r2
[ebuild  NS   ] sys-devel/automake-1.6.3
[ebuild  NS   ] sys-devel/automake-1.7.9
[ebuild  NS   ] sys-devel/automake-1.4_p6

Why are there so many automakes?  Will they all be installed (except for
the downgraded version of course)?

I had a quick look around archives / changelogs / man emerge, but i
couldn't find out exactly what will happen when I go ahead here.

yes they will be installed, and it's better you install manually again 
automake 1.8.5 it's needed.
Also you will need to emerge again autoconf or autoconf-wrapper

Sorry but I can't explain what's happening, I don't know

You don't need to manually install anything. Although 1.8.5-r1 is
downgraded to 1.5, 1.8.5-r2 is installed into another slot.

but the first question is why do I need 6 versions of automake?

Will emerge automake take care of everything, or is something futher
needed? Also what does the S stand for?

You mean the S in

[ebuild  NS   ] sys-devel/automake-1.8.5-r2

?

It stands for "Slot" (actually, SLOT). So [ NS ]  stands for New SLOT.

Meaning that multiple versions of the same package can be installed 
without conflicting with each other, because they are in different SLOTs.

In this case, it means that one compile can call for automake-1.8.5 and 
use that specifically, another can just call for 'automake' and use the 
latest version (1.9.something), if it wants, because both are on the 
system and can coexist happily.
