Ведь ясно пишет по-английски и даже ссылку дает где почитать
Нужно заменить во всех конфигурационных файлах /etc/pam.d/
 pam_stack на include

было что-то вроде required pam_stack module=system-auth
станет просто include system-auth

А потом уже делать emerge

1. Note: Don't be scared of this guide: if you installed your system
after about September 2005, the upgrade path should be quite painless,
and this guide will just be an interesting read to you. If your system
is older, but you upgraded regularly, and didn't configure PAM
manually, you should also be fine, as most of the configuration files
would have been upgraded already for you. If you customised your PAM
configuration, you will probably have to upgrade it manually, but then
you should already know how to handle that.

т.е.  если ставились с 2005 (наверное 2005,1) и самостоятельно ничего
не настраивали в /etc/pam.d./  - все должно пройти незаметно

2. Если проблема возникает -  лезем в

cd /etc/pam.d/
смотрим кто использует pam_stack.so

меняем строчки типа
auth    required     pam_stack.so
session    required     pam_stack.so
password required     pam_stack.so

на аналогичные
auth    include      system-auth
session include      system-auth
password include      system-auth

если в ваших конфигах есть еще reqired модули после pam_stack.so

например
auth    required     pam_stack.so
auth    required     pam_unix.so
auth    required     pam_securetty.so

то include system-auth ставим после них

auth    required     pam_unix.so
auth    required     pam_securetty.so
auth    include      system-auth

auth       required    /lib/security/pam_stack.so service=system-auth
заменить на
auth       required    /lib/security/include.so service=system-auth
