Eu usava o genkernel até pouco tempo atrás (quando descobri que ele
não se dá bem com cross-compiling) e para manter o mesmo config
indicava o arquivo desejado com ao opção --kernel-config. Isso te
ajuda?

Mas antes de chamar o genkernel eu ia lá no "make menuconfig" e
escolhia as opções que eu queria.

Hoje uso o genkernel apenas para gerar o ramdisk com suporte a LVM2 e
encriptação.
