Maybe stupid suggestion, but what about window manager (Gnome, KDE,
etc.), doesn't he has any shortcut on ctrl+shift? I had similiar
problem, when I configured changing keyboard's languages. But then I
moved to xfce and configured directly kbd to changing languages this way
(but it's not your problem as I can see ;-) ):
Section "InputDevice"
Identifier "Keyboard0"
Driver "kbd"
Option "XkbLayout" "us,cz"
Option "XkbOptions" "grp:alt_shift_toggle,grp_led:scroll"

Another stupid suggestion:
Isn't in config Section with "Keyboard0"?
Sorry that I had only such silly advices, as I said "you never know when
you will need silly advice, but it'll be surely sooner than you
suggest" ;-)
