I haven't had this issue, but I've had MonitorLayout all along, and while I tried the merged framebuffer option, it didn't get me accelerated 3D anyway due to the large size (two 2048x1536 screens, total 2048x3072, y>2048 so no accelerated 3D =8^( ), and I like being able to zoom one display without affecting the other, so I dropped back to true Xinerama dual device entry separate framebuffer mode.
