Honestly, native support for overlays is something paludis gets right - the main tree is just another tree and you prioritize them. What I don't like about paludis is that it exposes a lot of implementation details in its config files that are probably best defaulted away (unless that has changed), but having /etc/portage/repositories.d with a bunch of files that each contain a URI and a priority and maybe other optional parameters would be nice.
