Sure it will. It will run in console mode, as it should. I think the X USE variable is fine. The idea of an ebuild depending on the environment in which it is built is the entire point of the exercise of using Gentoo Linux. USE flags are complex and easy to misunderstand, but I don't think PEBKAC is the thing that should dictate the architecture of portage.
