Hello Michael,

Would you mind changing your method to determine un-used USE flags?

% qgrep -H "use prefix"|wc -l
106
% qgrep -H prefix? |grep -v kdeprefix|wc -l
36

I think it is helpful to have the 'prefix' USE flag description, even 
though users can not/should not mess with it, because people will see it 
in ebuilds, etc.

Is the problem that prefix is being omitted from IUSE?

The EAPI 4 feature that would have allowed you to do that was dropped
because of a lack of support in Portage. If you're using it in
conditionals or in queries, you need to list it in IUSE.
