When testing for http://bugs.gentoo.org/show_bug.cgi?id=56998 I found
out that a few of the patches that ghostscript uses were simply
compressed with bzip2 or gzip.

I remember a call from someone on the list, urging everyone to get rid
of files in files/ that are greater than 10K, and *not* to do it by
compressing the files. I am absolutely sure that those patches were plain
text at least when ghostscript-7.07.1-r3 was the most current version.

There was also an idea to not allow binary files in $PORTDIR at all. Is
there an official statement on the matter? I was off the list for almost
two months.

Binary files should indeed be avoided in the tree. Those patches should be 
provided in SRC_URI. The files dir is mainly for allmost trivial patches 
that making available through the distfiles mirrors is more effort than 
is waranted.
