It's not meant to be executed after the reboot (although you can ofcourse do
it after rebooting). /mnt/gentoo is missing because you're still in the
chrooted environment. You leave the chrooted environment in the next chapter.

CD-2 has the following layout: /mnt/cdrom/packages/All/*, meaning
	# cp -a /mnt/cdrom/packages/* /usr/portage/packages/
will be copying 
	/mnt/cdrom/packages/All/foo -> /usr/portage/packages/All/foo
which is exactly what we want.
