I don't know what should be preferred, personally I use net-misc/ntp
simply because I have always being using it, also looks like we don't
have any virtual that could point me about the "preferred" provider on
Gentoo. Do you know that?

I am not aware of any Gentoo preference. In the absence of such, I
suppose net-misc/ntp should default simply because it's the
original/official. (That said, Fedora does make a compelling case for
chrony)

Let's try to compare what we have:
Licenses:
chrony: GPL-2
openntpd: BSD GPL-2
ntp: HPND BSD ISC
Deps:
chrony: optional libcap & readline
openntpd: optional openssl
ntp: ncurses, readline, a number of optional (openssl, snmp, avahi...)
Looking at the above, 'ntp' would be my last choice. However, those
comparisons fit more for choosing what to install. Once installed, I
don't think any particular ordering matters...

Here is my ranked list.
1. chrony: Seems to be the most flexible for systems that are not on 24/7.
2. ntpd: Reference implementation, and works pretty well for me.
3. openntpd: At a glance, the Linux port seems to be a little out of
date. On the other hand, NTP really doesn't change all that much.
An alternative to actively making a decision here would be to simply
give them all the same "priority". This would make effectively give
preference to the ones which sort first based on their name, and would
actually yield the same list I gave above. ^_^
