sci-biology/bioruby: use HTTPS for GitHub, update SRC_URI and HOMEPAGE

* Use HTTPS for accessing GitHub domains
* Update SRC_URI and HOMEPAGE to remove "www" as this prefix is no
longer used on the bioruby website
