On my amd64 box I am trying to emerge -uD world and I have the following 
compilation error:

I don't have this package on my system, however I went to
bugs.gentoo.org and quickly found
http://bugs.gentoo.org/show_bug.cgi?id=169993
which is resolved WON'T FIX, with a directive to use the 2.12 version,
which is masked.
This is quite a common response, as developers won't generally support
older versions.

If I were you I would add a line to /etc/portage/package.keywords
--
media-gfx/graphviz ~amd64
--
and try again.

Sometimes its hard to run stable. :(
